As Jim said, you can use udev to assign names. That may not be necessary if you use UUIDs for mounting.

Do you have links in /dev/disk/by-uuid? That might help you figure out what is seen/not. If 
something isn't seen then I think you put it in your dock and see if you can figure out why.
